TRANSPORTATION
TAXI, SUBWAYS, TRAINS, BUSES: Most of the public transportation in Japan does not allow dogs on board unless they are help dogs. However, if your dog can fit in a portable cage then it can travel with you.
PET TAXIS: Elly has heard of pet transporters in Tokyo but does not know if they speak English.
SHIPS: Elly has no information on ships.
AIRPLANES:
Domestic Flights: The major carriers are All Nippon Airways and Japan Airlines will ship your dog in a cage. The fee will be from 1,000 YEN to 5,000 YEN (including tax) depending on the airliner and the distance for 1 dog, and 500YEN for the cage if needed. Contact the airliner for further information. You can get an image of the flow of your dog traveling by the picture on All Nippon Airways' site (text is only in Japanese).
